Structure of the Human Type-I Interferon Gene Cluster Determined from a YAC Clone Contig

Abstract

A map of the type-I interferon gene cluster located on the short arm of human chromosome 9 (9p) has been constructed using a contig of YAC clones. This map contains 26 interferon (IFN) genes and pseudogenes, and it accounts for all, except one, of the IFN sequences previously reported by other authors, plus a new IFNW pseudogene. The most distal gene on 9p is IFNB , and the most proximal one is IFNWP19. The direction of transcription for the 20 most distal IFN sequences is toward the telomere and for the 6 most proximal sequences, toward the centromere. Several regions of the cluster show evidence of ancestral duplication events. Some of these events may be explained by unequal crossing over between adjacent tandem genes. The location of several breakpoints within the cluster, from deletions associated with leukemias and gliomas, was also determined.

    Unlike other mammalian and chicken IFNs, chIFN-κ gene locus was located outside the mammalian and chicken type I IFNs locus [6,24,25]. Evolutionary analysis of respective IFN-κ genes was also investigated and no ortholog of chIFN-κ was found in other species suggesting us a separate different path of evolution for IFN-κ from other IFNs [24,26]. When compared to other species, chIFN-κ gene was found to possess 37 % homology with human IFN-κ [24], while 35 % and 27 % homology to bat [27] and mouse IFN-κ [25], respectively.

    This early work also demonstrated that Ifnε maps to a human orthologue on the extreme centromeric end of 9p21 where it shares a relative position within the type I IFN locus (Fig. 1). The human locus, comprising 17 known genes and 12 pseudogenes distributed over approximately 400kb[19,29–31] includes IFNε, which encodes an open reading frame of 208 amino acids from which cDNA was first amplified in human WISH cells[19]. The discovery of IFNε, expanded an already extensive family of related genes in both humans and mice: there are now 13 designated IFNαs, as well as solitary IFNβ and IFNε genes.
